She didn't destroy the Earth because she still had a higher authority than UNIT (that authority being the Doctor). "There's one more thing the Doctor would do" I took to mean "I'm going to give the Daleks a chance", ie. holding the Earth to ransom, whereas if she was just following UNIT orders she would go ahead and blow up the planet.
