He killed him because of all the tension between the two. Watch the movie again, you will notice how it builds up. Like when Eli makes him say "I have sinned! I have abandoned my son!"
Also, Eli was collecting donations around the country, pretending to be a prophet. That is why Daniel made Eli say "I am a false prophet, god is a superstition". If he was a real prophet, he would not say it.
And thus, out of anger, and being a slight bit crazy, he killed him.

Genious LMAF, mainly because it caught me by surprise. I love that scene I watch it at least once a week in my laptop in front of my Jesus freak co-workers.
